In X1: the most obvious...Storm has an accent in the first incarnation and in the sequel, she doesn't.
In X2: when Storm and Nightcrawler hears Jubilee and the X-kids cries for help, the camera points back to the kids and in the background where they are being held captive, Alan Cummings is hiding in the shadows (but can be clearly seen) waiting for his cue to 'bamf" in. And the next frame, he simply walked foward with the sound effect of his teleportation to add to the illusion of his mutant powers.
Also in X2: after the battle with Phoenix and Cyclops where Jean is on the ground with a sprained ankle and Scott slowly ambles her way. If he was already out of Stryker's drug's influence why was he just walking to Jean's side instead of running to her aide since it was clear that she was lying on the floor. It didn't make sense.
Another scene in X2 is when Xavier visited Eric at his plastic prison and discovered that they were getting gassed. In that scene, Xavier yelled for Scott. Now, Xavier is a telepath. Why didn't he summoned him telepathically and commuincated to Scott that it was a trap and he needed his aide pronto to get out of the prison by telling him with his mind, not vocally. It was a big boo-boo on Singer's part.

I've probably not looked hard enough but Rogue's eyes are suppose to be green. Her attitude it way off as well...she's too...I want to say quiet but that's not what I mean.
The coupling is all wrong...at least for now. Rogue with Bobby is a no-no, she belongs with Gambit. Bobby and Kitty is also a no-no, least from what little i know because I was under the impression she liked Piotr, or that Pete Wisdom guy (no offense to the Shadowcat obsessed).
It's just my opinion and all but at the end of X2 Wolverine wore a silky looking (keyword silk-looking) shirt...um...he isn't into fashion.
Personally I think Sabertooth dies way too quick-doesn't he have a healing factor?
Lastly this had been bothering me since the first movie came out. When Mystique was in the helicopter at the beginning of the first movie, when she was a dude with a cell phone, and then put it in her pocket and turned into her blue naked looking self...where and how did the cell phone come about?!

really, how does mysitques skin turn into fabric and clothes that are really clothes, they move with the wint and everything, its not like if you pull off her jacket when she's turned into somebody, you rip her veins and part of her off aswell, that was one thing i never unnderstood about her mutation.

^^^ Yes, I agree. I never did understood how Mystique can change into other people with clothes one but she doesn't have any clothes on once she is herself, unless they want people to believe that the scales on her skin are responsible for making her clothes when she turns to other people. But come on, even X-fans, won't buy that. Give her some costume for goodness sake.

in X2 in the scene right before nightcrawler bamfs down to get the rest of the x-kids, they take a shot of the kids looking up at storm from the little prison there in, and the black wall behind them if you look really close you can see nightcrawler standing against the wall. then they make the bamfing sound and he steps out from the shadow's when he was there the whole time......big editing problem, i don't know how they missed that but ......there you go..... check it out.

You can clearly see the liquid on the end of Wolverine's claws when the cat licks it in Bobby's house and you can see that his claws move a little as well.

I was watching the DVD On TV thing on FX of X2 and it showed the extended fight scene between Wolvie and Lady Deathstrike. In 2 or 3 shots you could CLEARLY see wires attached to them.

Are you kidding? There are hundreds of movie mistakes in Lord of the Rings, the Matrix, Star Wars, etc. Its not about being sloppy. The process of putting huge movies like these together is long and exhausting. Give the guy and his editing team a break. Most of the mistakes aren't that noticable anyways.
